GAPL: Integrated Genetic Analysis Software for Multi-parental Pure-Line Populations Current version: V1.0, released 7 March 2017 Multi-parental populations are becoming important genetic resources in plant genetics and breeding. GAPL is user-friendly and integrated genetic analysis software capable of building linkage maps and mapping quantitative trait genes for pure-line populations derived from four-way or eight-way crosses. Four populations can be handled in GAPL for linkage analysis and QTL mapping. They are DH lines derived from four-way crosses; RILs derived from four-way crosses; DH lines derived from eight-way crosses; and RILs derived from eight-way crosses. Three functionalities are implemented in GAPL V1.0. (1) BIN, binning of redundant markers (2) PLM, construction of linkage maps (3) PLQ, mapping of additive genes. Three QTL mapping methods are available, i.e., Single Marker Analysis, conventional Interval Mapping, and Inclusive Composite Interval Mapping (ICIM).
